just removing the program directory in /opt/ibm/lotus will not result in a clean application since there are still installed parts in the data folder. If you really want a clean install, you can move the data folder as well as removing the /opt/ibm/lotus folder and install a new domino server, do the setup of the domino server (remote or X-windows) and place back the data you need. There is no registry settings like in windows to think about. Please make sure you check the new notes.ini to include settings which are not in the configuration document. Also think about other customizations like STLinks, config files in the data directory. Also the ../data/domino/servlet directory will not be created when installing domino and you will have to do that manually.

Please test the above scenario and not just take my word for it.
